Question Remanufactured 4R100

Just purchased an '01 (102,000 mi.) with a Ford remanufactured tranny (tag on side). Dealer told me that it was just installed. I contacted the service center and was told that they installed a torque converter and that the reman. tranny was in when they got it.
Issue: The Ford required inline filter appears, to me, to be in the wrong line. It was cut into the rubber section of the line from the tranny to the passenger side of the cooler. I have read that it should be on the return line (driver side) between the first cooler (radiator type) and the second one (air) to catch metal that may have been trapped in the cooler. I dropped by another Ford dealer Friday and purchased the Trans Filter Kit with the intention of installing it myself.
I decided to try to confirm the 3 year-75,000 mi. warrranty Ford supposedly offers with remans. and have thought twice about messing with it before I consult with Ford.
Does anybody know how to verify warranty info. with tag numbers in hand? Ford dealer gave me a phone number to try Monday.
If I'm right, will two filters be OK or should I have the line repaired? It's leaking too. Can't tighten the clamps any more.

Sorry for the length of this. Just couldn't say it with any less words.
I love this site. I'm a newbie and all I know about PSs is what I have learned from you guys. Thanks!
