programmer issues

I recently got rid of a 2000 superduty and picked up a 99 superduty. I have a superchip programmer and am trying to use it in the 99, my problem is that the 99 has a removable chip in the computer and will not let the superchip download. I have been told to remove the hypertech chip and the superchip will then work. my question is do i need to put anything(stock chip) in the area where the hypertech is being removed from or is just removing it good enough? another question that i have is can i put the hypertech chip back in once i have programmed it with the superchip? Is that a good or bad idea ? will it hurt or help ? I am looking for gas mileage more than more power than I really need. I cannot go back to mini trucks. I am pretty new to the diesel world and do not know alot about them.
